THE EUROPEAN REFERENCE GENOME ATLAS

A position paper in response to the EU Commission’s initiative, Horizon Europe, to generate reference genomes representing the European biodiversity

Biodiversity is under threat worldwide. According to the IUCN, in Europe this threat affects mammals (15%), reptiles (20%), amphibians (25%), freshwater fishes (37%) and marine (7.5%) fishes, birds (13%), bees (9%), butterflies (9%), grasshoppers (29%), beetles (18%), non-marine molluscs (22%), shrubs (48%), ferns (20%), and trees (42%). We argue that specific measures for preserving species and ecosystems as part of a European Commission Biodiversity Strategy should consider a comprehensive description of genomes of European species.

This effort, tentatively called the European Reference Genome Atlas (ERGA), should range from species that are threatened, endemic and keystone to species of importance for agriculture, fisheries, pests, ecosystem function and stability to advance fundamental questions and needs in science, conservation and public health. 

The idea of the ERGA was initially discussed in January 2020 at a VGP meeting held at the Plant and Animal Genome XXVIII Conference in San Diego, CA and builds on growing genomic consortium efforts in European Union and non-EU countries – including the VGP, Earth BioGenome Project (EBP), Darwin Tree of LifeBird Genome 10KBat1KBird 10K, and Catalan BioGenome Project. A common mission of these projects is to generate high-quality, near complete and error-free genome assemblies of all species within a group (like vertebrates for the VGP) or a geographic location (like the UK for the Sanger Darwin Tree of Life) to address fundamental questions in biology, disease, and conservation.

The ERGA proponents ask for increased coordination across all EU countries with international partners to generate reference-quality, complete and error-free genome assemblies for species across the whole of European biodiversity, which includes at least 200,000 species of higher organisms. 

As a whole, the EU currently lacks a coordinated and sustained, systematic financial and institutional leverage required for supernational initiatives of this kind. Yet, we believe that with the appropriate support, cross-country infrastructure and coordination, the fundamental goals of a ERGA are within reach and will complement ongoing individual efforts by countries and projects.

In an open position paper to the European Commission department for Research and Innovation, we have therefore suggested that wildlife genomics, and high-quality reference genomes in particular, should have a preeminent role in the EU Biodiversity Strategy for 2030 and in the upcoming Horizon Europe programme in the form of publicly available databases and resources.

While the implementation of projects generating reference genomes for European species are certainly ambitious, today’s technological advances make it fundable, and a coordinated effort of pan-European and international research groups makes it feasible. We believe that support should be granted on a sustained multi-year basis, with competitive grants that promote coordination among scientists of different nationalities and backgrounds.

In 2020, the members of ERGA presented a public position paper (click on the logo below to read it), which advocates for the importance of generating high-quality reference genome sequences for key European species in the context of the Horizon Europe programme. The paper was signed by almost 600 scientists (signatures below), and led to the formal constitution of the ERGA Consortium in early 2021.

The attached paper signed by representatives of 39 European Institutions belonging to 16 EU countries as well as 9 Institutions in 6 Associated Countries and 2 extra-EU partner Institutions in the USA and UK, presents details of our position.

We are entering a new era of genomics, in which reference sequences for all species will change the way we interact with the whole living world.
